City were on course for another win after a Josko Gvardiol header in the first half, but Amad Diallo came to life in the last five minutes to win the game for the Red Devils.
Diallo first won a penalty, which his captain Bruno Fernandes converted before lobbing the ball over Ederson and finishing into an empty net in stoppage time.
The classic goal sparked wild celebrations in the away end at the Etihad, with Andre Onana turning choirmaster. The goalkeeper celebrated with the fans behind his post as they won their first Premier League game in three attempts.
